If you kill an enemy before you get a quest but they're made for that quest, they'll come back but without the items they normally drop.
There is one exception—if you die during a fight, the enemies in that area will respawn, and you'll have to start the battle again, which could mean losing any loot you collected before dying. Otherwise, once they are dead, opponents really are gone for good. So make sure you pick up everything you can and collect all the quests you encounter before venturing out.
